The Yeshivah of Flatbush is a member of a number of interscholastic athletic leagues.

The major association for the Yeshivah's High School Athletic Teams is the Metropolitan Yeshiva High School Athletic League (MYHSAL). The Yeshivah also joins other Leagues for athletic competitions not sanctioned by the MYHSAL. Flatbush competes in the Mesivta Football League for boys flag football and the Metropolitan Yeshiva Ice Hockey League for ice hockey.

The major organization for the Yeshivah's Middle Division Athletic Teams is the Metropolitan Jewish Day School Athletic Association (MJDSAA). The Association governs competition in boys and girls basketball (with the league subheading of MJDSBL) as well as boys and girls indoor soccer (under the league subheading of MJDSSL). The Yeshivah is a member of the Yeshiva Junior High School Hockey League (YJHSHL) for Middle Division Boys Floor Hockey.
